.gitignore: 削除した reference/ の指定を外す
ローカルの reference/ を削除したため、その無視指定（/reference/）を外した。
環境変数ファイル（.env / .env.*）の指定はそのまま残している。
なお、今後 reference/ を再作成する場合は、誤って公開しないよう指定を戻すのが安全。
